One of the first thematic initiatives, the Healthy and Productive Seas and Oceans Joint Programming Initiative (JPI Oceans) was created in 2011 as part of the European JPI mechanism. It is a platform for coordination and strategic integration (at a political level rather than a purely scientific one) open to all EU Member States and associated countries investing in marine and maritime research. The initiative currently includes 21 countries covering all of Europe's ocean basins.
JPI Oceans' activities include the publication of joint transnational Calls in areas of interest to the member states of this European mechanism and other joint activities such as workshops and knowledge hubs, as well as the sharing of scientific equipment.
Portugal has participated in JPI Oceans since its foundation, through the tutelage of two ministries, namely the Ministry of Science, Technology and Higher Education (MCTES), with competencies in the area of science and technology funding (through FCT) and the Ministry of Economy and the Sea (MEM) with competencies in the area of oceans (through IPMA).

By institutional agreement, national representation in this initiative is ensured by MCTES in the following order:
- 1st permanent national delegate: Sofia Cordeiro(sofia.cordeiro@fct.pt), FCT
- 2nd permanent national delegate: Fátima Abrantes, Portuguese Sea and Atmosphere Institute (IPMA)
- 1st alternate national delegate: Teresa Courinha(teresa.courinha@fct.pt), FCT
- 2nd alternate national delegate: Miguel Caetano, Instituto Português do Mar e da Atmosfera (IPMA)
Involvement of the FCT:
- Participation in Joint Transnational Calls ;
- Involvement of national experts in working groups, workshops, knowledge hubs;
- Annual financial contribution;
- Support for delegates to attend meetings.
